we don't usually execute trained war animals, that'd be stupid.

The only way this section makes sense is if you assume human life is
inherently worth infinitely more than pokemon life and that this is so obvious that a pokemon god agrees.

Then why is the legendary more concerned about people in your story? They're focused on protecting humans from bad humans who are currently hurting pokemon to occasionally hurt humans. If they protected the pokemon, the humans would also be less able to hurt other humans. It's utterly backward.

No, books do not to this, and with good reason. The person she's looking at may have just said this and indeed, under the current standard, must have, while if it's [Tyriant looked behind her and smiled. "Hello there!"] it's obvious she was speaking. Why are you even arguing this? If to you it's identical and to other people it's confusing, then you lose nothing by doing it the other way.

In that case, any decent human should be making sure all wild pokemon are captured and then letting them go with their pokeball. Since pokemon are presumably intelligent, I'd also expect at least some of them to be doing this themselves. If you made it so, say, even just half of the pokemon were registered to a pokeball, the ability of people to catch pokemon when they want to would be really hampered.

The odds of it stumbling on a particular character are almost impossible. The odds of it stumbling on some character are very high. The odds of Mew stumbling on a particular character at that particular moment is also almost impossible. And Mew doesn't seem to have this ability, while Jirachi does, which makes one thing almost impossible and the other actually impossible.

Also possible would be the two characters dying and being resurrected by Ho-oh, since it's ambiguous if the legendary beasts were like that before being brought back, and the two Johto birds have a much stronger tie to human morality that Mew does.

If the idea is that they can turn others into pokemon, then you really didn't convey that very clearly, and it's also unclear why they'd turn into pokemon along the way. You presented it as being turned into pokemon to save them from their current danger, which was not something that made much sense.

It also moves even further away from abilities Mew appears to have.

Not particularly. People being chased and trying to hide thinking they wish they were something else, even if that something else is a rock, is actually part of how people work.
